The latest issue of c't magazine suggests that the new transistors will likely be used for the caches of Ivy Bridge, but not throughout the chip. So apparently some amount of logic redesign is indeed required. A complete transition to 3D transistors would then have to wait for the next microarchitectural overhaul.

This is only a rumour for now, magnified a bit by me pulling it out of context. Take with a grain of salt.
