I predict that the change over will only happen a couple of years *after* they require loading apps on the Mac App in LLVM bitcode as the mandatory upload format. That way the store servers can compile the app for whatever machine target you are running.
This is currently mandatory for the watch, and optional for iOS apps today. I predict it will become optional for OSX apps soon, and fairly soon mandatory for iOS apps. In a couple of years it will be mandatory for OSX as well. A couple years *after* that, they *might* switch. Users apps will just be retargeted to the new instruction set without them even having to be aware of it.
